If you are using the LT_USER_IO, these pins are connected through an IDT
Quickswitch device to FPGA. The IDT QuickSwitch will clip the waveform
at approximately VCC - 1V. The board that you are using has VCC set to
3.3V, so the output will be limited to ~2.3V under nominal conditions.
Changing the VCC of the QuickSwitch can not be easily accomplished.
The HS_USER_IO are connected directly from the FPGA to the connector and
would get you the 3.3V that you are looking for.

I am having the same issue, but for a different application. I need
3.3V LVTTL outputs, which the expansion points are supposed to be
according to the documentation, but when I measure the outputs against
a 3.3V device, they are too low and resemble 2.5V LVCMOS.
